Cotton dropped 16 points after halftime on Saturday night to guide the reigning champions home, 86-78, against the Bullets at RAC Stadium.
Nathan Sobey's 11 points in the final quarter kept the visitors in the game, but the Bullets' continual fouling in defence gifted Perth 23 (from 25) free-throw points.
Cotton led Perth to victory on the road on Thursday night against Cairns in Trevor Gleeson's 400th NBL game as a coach.
He did the same on Saturday in captain Damian Martin's 300th game.
Cotton contributed just seven points in the first half, but finished with a game-high 23 to take his tally over the Cats' impressive four-game run to 100 points at an average of 25.
For most of the game, the Bullets did a great job in limiting the advantage Perth gained from their strong rebounding, especially at the offensive end.
The Wildcats average 17 second-chance points per game, but managed only seven on Saturday from this source.
Matt Hodgson and Lamar Patterson were responsible for that, with eight rebounds apiece.
But the Bullets weren't allowed to get any momentum in attack.
They trailed by nine points in the second quarter and by 10 in the third.
Brisbane's two most-reliable scorers, Patterson and Sobey, had only 10 points between them at halftime. Sobey, with 15, was their biggest contributor while Patterson had 14 when he drew his fifth foul late in the fourth term.
Nick Kay was again massive for Perth. Coming off three-consecutive double-double games, he fell short of registering a fourth, with 18 points and seven rebounds.
