The announcement comes after Qantas stepped in and boosted flights to Brisbane following Virgin Australia's suspension of services in the region.
Virgin will operate on a code-sharing agreement only when Alliance Airlines resumes its Port Macquarie service.
Eastern Airlines offers direct flights to Lord Howe Island.
The FlyPelican flights will connect Mid North Coast residents to the nation's capital for medical appointments, education, business opportunities and to visit friends and family.
FlyPelican CEO, Marty Hawley said the airline is thrilled to expand its network, out of the nation's capital to connect with Port Macquarie.
"The initial twice weekly services will be convenient for the leisure and business traveller, reducing the travel time by many hours. Working collaboratively on the launch of this new route with both airports, has been a sensible approach to ensure the friends, families and businesses of regional Australia are connected," Mr Hawley said.
Port Macquarie-Hastings Council Mayor Peta Pinson welcomed the announcement by Fly Pelican, in partnership with Canberra Airport.
"The new services demonstrate Fly Pelican's confidence in our growing community and recovery from COVID-19," Cr Pinson said.
"Direct services to our nation's capital will provide an exciting addition to the airline services available at Port Macquarie Airport, and will further promote our region as a leading business and tourism destination on the NSW Mid North Coast."
It comes off the back of the the NSW government clearing for take-off a $58 million expansion of the city's Airport Business Park.
The rezoning approval will see the expansion of the business park by up to 23 hectares to attract high-tech, value-adding industries while allowing for a second aeroplane taxiway and additional land set aside for general aviation use.
